Aligning short sequencing reads with Bowtie.
نویسنده
چکیده
This unit shows how to use the Bowtie package to align short sequencing reads, such as those output by second-generation sequencing instruments. It also includes protocols for building a genome index and calling consensus sequences from Bowtie alignments using SAMtools.

Hobbes: optimized gram-based methods for efficient read alignment
Recent advances in sequencing technology have enabled the rapid generation of billions of bases at relatively low cost. A crucial first step in many sequencing applications is to map those reads to a reference genome. However, when the reference genome is large, finding accurate mappings poses a significant computational challenge due to the sheer amount of reads, and because many reads map to ...
متن کاملAn Ultra-fast Approach to Align Longer Short Reads onto Human Genome
With the advent of second-generation sequencing (SGS) technologies, deoxyribonucleic acid (DNA) sequencing machines have started to produce reads, named as “longer short reads”, which are much longer than previous generation reads, the so called “short reads”. Unfortunately, most of the existing read aligners do not scale well for those second-generation longer short reads. Moreover, many of th...
متن کاملSOAP3: ultra-fast GPU-based parallel alignment tool for short reads
SOAP3 is the first short read alignment tool that leverages the multi-processors in a graphic processing unit (GPU) to achieve a drastic improvement in speed. We adapted the compressed full-text index (BWT) used by SOAP2 in view of the advantages and disadvantages of GPU. When tested with millions of Illumina Hiseq 2000 length-100 bp reads, SOAP3 takes < 30 s to align a million read pairs onto ...
متن کاملA Nearest Neighbors Algorithm for Strings
The algorithm is discussed in the context of one of the practical applications: aligning DNA reads to a reference genome. An implementation of the algorithm is shown to align about 106 reads per CPU minute and about 108 base-pairs per CPU minute (human DNA reads). This implementation is compared to the popular software packages Bowtie and BWA, and is shown to be over 5−10 times faster in some a...
متن کاملUsing a priori knowledge to align sequencing reads to their exact genomic position
The use of a priori knowledge in the alignment of targeted sequencing data is investigated using computational experiments. Adapting a Needleman-Wunsch algorithm to incorporate the genomic position information from the targeted capture, we demonstrate that alignment can be done to just the target region of interest. When in addition use is made of direct string comparison, an improvement of up ...
